If you didn't change anything aside from the brakes and everything worked properly before then the only thing that comes to mind is that you have some damaged wiring somewhere on the brake circuit. If some wiring is bent then it could be disconnecting and then reconnecting at random times which is why your braking isn't consistent.

The max psi for a trailer tire should be used at all times and should be inflated to when the tire is "cold" or first thing before any towing. Any pressure fluctuations from heat that builds up on the highway would be fine as long as you have the max pressure inflated in ambient temps before towing.
